You might try defragmenting your hard drive.  I had choppy recordings 
once with my Excalibur, and defragging fixed it.   Otherwise, the HD 
takes longer to write your files if they're not in one big contiguous chunk.
The problem during playback may be from some other program or process 
running at the same time.  Try running Task Manager during playback and 
clicking on the performance tab.  If the CPU load looks high, then there 
might be something else competing for the CPU's time.   Or you may 
simply need a newer, faster computer.

My Perseus occasionally starts to hiccup and choke at times, typically 
when the AVG scan kicks on as I am reviewing files.  It's overloading 
and the audio starts to go wacky.  So I've learned to shut off the 
scan when I am working with the Perseus, or to run the scan before I 
begin to review files.
Several times now, once in Newfoundland, and now at home, the 
hiccuping and choking has happened during recording,  Case in point, 
my MAR 10 2157-2202 EST recording.  Starts out fine, but two minutes 
in it begins to go bad.  In the latter case, I think this may have 
happened because I was nearing capacity on my hard drive.  I still had 
several GBs space available, so maybe it becomes harder for it to find 
actual physical space on the drive at that point. Just my best guess.
One technique that helps me recover useful audio from this section is 
to choose short 10-15 second segments and then loop it.  It continues 
to choke, but on the second or third try it begins to even out and I 
can understand it.  Still a hiccup or two (usually in the middle of 
the ID!) but it seems to work.  However, it slows down an already slow 
process.
